Well, just got it solved after a suggestion from my mechanical engineer - the arcs had a radius >99mm but my gerber parameters only had 2 integer places which caused the arc radius to become truncated. This apparently caused allegro to throw out the arc completely and replacing it with a straight line. Hopefully this helps anyone else who runs into the same issue!
